This is speculation / knee-jerk reaction.. the OP needs to clearly communicate the symptoms and other observations before we conclude on whether its a rootkit OR bad media.
Easwar, see my reply to your earlier mail. Data doesn't get lost/overwritten randomly.. it is mostly pebkac.
