[SNIP] There's one neat trick that saves some headache for dual-booters. Instead of changing the "boot= " thingy to point to the MBR, let it remain in the boot sector of the partition. Use fdisk (from Linux or Win98 - your choice) to set the Linux partition active, instead of the Win98 partition. This way, Win98 will be happy with it's place in the MBR and in case anything happens to lilo, you can always set the Win98 partition active to be able to directly boot into Windows till you fix lilo.
Hope you don't forget to add the lines:
other=/dev/hdxn label=Windows
in lilo.conf to enable dual-booting! n is the number of the Windows C: drive as reported by fdisk in Linux.
