where have the modelines for X4.02 been relocated to. The /etc/X11/XF86Config-4 does not have mode lines.

With X3.3.6 after tweaking modelines, I had a res of 1280x1024 24bpp with SIS6326 and samtel monitor. X4 gives a resolution of 1024 x 768 with bad displacements and "aspect ratio". So how do I specify the modeline or is it disallowed.

Maybe you should send your modelines to XFree86.org, it would help them in getting better support for X4.1.0.
