All bootloaders write to the mbr and messing up WILL messup your system. But you can always recover if you are not able to boot to windows or linux PROVIDED the first thing you do is boot thru a dos floppy and run fdisk /mbr.
Grub is very flexible and useful if you juggle disks and mess about with partitions. You will need a menu.lst file in your /boot/grub directory. This file is not created when you install grub. Attached is my menu.lst and lilo.conf Suggest you stick to lilo. Post your /etc/lilo.conf so that any potential problems may be avoided. Also since you cant boot thru cd your bios must be quite old and will face problems with large disks. You may upgrade your bios - a dangerous task.
